Malgrate liegt gegenüber der Provinzhauptstadt Lecco, nur durch den Comer See getrennt, 45 km nordöstlich der Millionen-Metropole Mailand.

Die Nachbargemeinden sind Galbiate, Lecco und Valmadrera.
